Changing the alleigance of NPCs

I was editing the NPC.cfg recently, and I effectively reversed the teams for every NPC. IE, Reborn were non-hostile to the player, whereas Luke tries to kill you etc.

 

However, I've run into a problem...all the now-friendly NPCs (Reborn, Desann) spawn with weapons, rather than sabres, and attack with those. Anyone know what could be causing this? I'm assuming it must be something with the AI? Any advice on how to get past it would be appreciated, as I'm looking at making a small series of SP levels (once the SDK comes out) for which the player is on the Imperial side..
