From what i've seen in the actual glm/gla files, i dont think you can just mix n match heads and body parts together.

 

This was possible in quake 3, because:

 

the head, the torso and the lower body were split apart in 3 seperate files. JK2 appears to be 1 single mesh (i might be wrong)

 

If you have, 3d Studio Max 3.x or 4(4 is even better) or Softimage XSI, you can import the model, chop the head off and replace it with your own (or another one from the game).

 

The tricky part is: how to export the new mesh back into the game. I'm still looking for tutorials on that...cuz that mesh still needs a skeleton or a skin to make proper use of the gla file.

 

Can character studio be used to skin the mesh?...i'm still working on that.

 

Anyway, if you know a thing or two about changing stuff in jk2 and have a copy of milkshape 3d, you can take a look at the original meshes provided with the jk2 tools, there's kyle and a trooper i think, you'll see for yourself how things work.
