Which root.xsi to use?

I am about to align my Padme model a skeleton that comes with with the root.xsi of Kyle and the stormtrooper in the JK2 editing tools.

 

But which one should I use?

 

When I import Kyle's root.xsi it seems that there are 2 bones that are stocking out of his body in a forward way. The stormtrooper skeleton on the other hand looks fine.

 

What is the main difference between these 2?

So it's OK to move the bones around a bit in order to make the skeleton fit the model?

 

The hands in my model have the fingeres straightened and the bones have the fingers bended. Moving the bones instead of changing my model will save me a bit of time and a ton of aggrevation.
