How the heck can I clip a bevel ?

I have a problem. I have a cylinder intersecting with a bevel at an angle perpindicular to the bevel. The problem is that I want the cylinder to smoothly merge with my arched roof. So I inverse capped the cylinder by using 2 end caps and then spent the last 3 hours string to get the bevel smooth.

 

If I create a separate bevel patch just where the pipe intersects, the patch cant get a smooth angle with the other patches around it so there is a ridge in the ceiling. It would take me forever to get the patch at just the right angle to merge. What would be ideal is if I could take a virtual xacto knife and slice off the bevel where it meets the end cap.

 

The clipper apparently wont work and Im out of ideas. Anyone else? Id offer the map in its unfinished form but I dont have a web site right now on which to publish.
