Yes, on sw.com it says that Yoda is suprised.

 

I belive that Qui-Gon did became one with the force, but perhaps the living force makes it different.

 

Perhaps he became one with the force when he was burned.

 

So just because he did not disappear does not mean he did not become 1 with the force.

 

Would love to see qui-gon ghost in ep3

Oh, but he does come back. Liam Neeson is coming back in Episode III as a spirit for some major information to provide the Jedi and YES,

Qui-Gon is burned but DOES IN FACT become ONE with the FORCE. Lucas said so himself in an interview somewhere.
