Bizarre freezing problem

This problem is particularly unusual, as the game runs fine. However, it only runs from the autorun launcher, not the JediAcademy.exe on my hard drive. When I attempt to run from this program, the game freezes on the splash screen. This problem has been occuring ever since I reinstalled the game recently. It's not an emergency, because I can still play the game, but it is inconvenient to have to eject the disc and reinsert it every time I wish to run the game. This is mostly a problem when creating levels, as I need to move from the game to radiant and back repeatedly. I digress, however. This particularly confuses me, as as I have stated, the game runs fine, only the launcher is at fault.
