Okay, i've found the rock with the hat under, now im supposed to use to puppets on the stone, but everytime i take them out, Guybrush takes them in again saying that that Casaba on the ship is gonna shoot me with his cannon.

I think that it is the truth telling parrot that has to say that it is the right boulder. If you rely only on the lying parrot you will have the problem you described.
