I would think it would be safe to continue on, although it sounds like something that may need to be fixed later with the "purge evil poly's" plug-in(If you see some wierd thin brushes in game after your next compile that don't show up in radiant) which is very simple and only takes a few seconds to fix. If it's not a hassle i'd go ahead and load up the most recent save though.
