Those things happen when you edit the edges/vertices of a brush such that two of the brush faces coincide (become one face). Quick fix: Use Gtk's Plugins > BobzToolz > Brush Cleanup. More comprehensive fix: Find all the brushes that the compile mentioned, delete them, and remake them. Solution: Next time you want to make a shape that has one less face than the brush you're editing has, use the clipper instead of the edge tool.
