CIAop
I have yet to explore the galactic conquest gameplay modes too extensively. What are the main differences between them? Is there any logical or chronological way to play them? All I can tell is that some have less planets.

It is similar to the cmapaign except the storyline is different and it is a bunch of little missions.
wedge2211
The GC maps vary in starting tech level, starting credits, and galactic map. The galactic map actually varies beyond simply the number of planets, as you already pointed out--the trade routes linking planets change, and which planets are present or omitted can change the galactic gameplay quite a bit by changing the hyperspace routes and choke points present in the strategic map. For instance, I'm partial to the scenario (I think it's "The Lines Are Drawn") that has planets separated into five distinct "sectors," linked to each other by explicit trade routes. Then the game settles into distinct war zones and secure zones, rather than the more amorphous style on many of the other maps where each planet has several hyperlanes reaching it.
