The water brush is a caulk_nonsolid brush, with the water texture/shader applied to the top and bottom faces. The trick here, though, is this - not ALL of the base water textures actually WORK correctly. For example, there are two water textures in the Bespin set (Water1 and Water2... imagine that...) Water1 does NOT work correctly, but Water2 does. It'll take a little experimentation, but you'll figure out which ones work and which dont. But, whatever you do, ,DO NOT TEXTUE ALL FACES with the shader - especailly if you have multiple water brushes touching each other, ,since you couldnt see into the neighboring water brush if you did.
