Load up a few transports with the following combination(s):

 

5-10 Pummels

5-10 Bounty Hunters

5-10 Sith/Jedi

5-10 Mechs (not necessarily needed)

 

After loading, proceed to bring the transports into the enemy's base. If you move them fast enough, the missiles can't hit your transports. Even if they do, it takes a LOT to kill a transport.

 

After you unload the units, immediately set your pummels to work on destroying the command center or other crucial building(s). Use your other non-siege units to defend the pummels or to kill worker droids. This will hurt their economy very badly, and it takes a while for a worker droid to make another command center.

hehe good strat but if u r the imperials i would add 5-10 darktrooers because when u have them in groups they are almost unstoppable and they are detector units so for when u are in tech 4 so can kill cloaked jedi

nah, you missed the best one. 5 person troop carrier. 5 troop carriers into one ship. 3 ships = 15 transports, 75 troops. Beat that army :)

There are various counters possible... since your main buildings will be the target, have medium turrets up and if possible, a fortress. That way you need minimum troops. Also, have fighters patrol your perimeter; they can damage transports so that your own anti-air turrets can finish them off.

I can easily beat that attack its called about 20-30 strike mechs.
