The oracle did die(and she was going to play a major role in Matrix 3), and the directors said they they would change the scripe slightly so that it would make sense. My guess, the oracle gets killed by agents in Matrix 2, and talks to Neo from the matrix code in Matrix 3, like her spirt is still in the code....
