heres something i saw on another site to think about:

Fact 1: Anyone who is still a part of the Matrix is a potential host for an Agent. Fact 2: Agents can see though the eyes of any "matrixed" human (ex. Agent Smith saw what the subway bum saw). Fact 3: The Agents knew that Morpheus would contact Neo. Taking these facts into consideration, why did the Agents have to plant a homing bug on Neo? They knew that Morpheus wanted to contact Neo so why not just monitor everything that Neo saw, wait until he met up with Morpheus and then take over Neo's body and kill Morpheus and his entire team? In fact, after the bug was taken out of Neo, the Agents still had full access to his sensations so why didn't they see what he saw?

After Neo gets the bug in him, Morpheus is talking to him on the phone and says something about the line being tapped, and how they can't know how important Neo is, otherwise he would probably be dead. He then says "Go to the Adams Street bridge." Now if the line's tapped, why has Morpheus let the bad guys know how important Neo was, and also where they're going to meet him? Also, if the agents then had that info, why didn't they do something about it?!

You've all noticed how whenever a person sees one of the rebels the agents can immediately take over their body. Why, oh, why when Neo and Trinity storm the building does not one single agent appear until they reach the roof? I don't believe that it was because they had to wait for some kind of conformation from Agent Smith (who took out his ear piece) The Agent that chases Trinity at the beginning seemed to do so of his own free will.

In the beginning, when Neo is dodging the agents by running through the cubicles into an empty bathroom, he runs into/by a guy at the copy machine. How come the agents didn't "see" Neo through the copy machine guy?

Morpheus tells Neo that the Matrix exists because "The human body generates more bioelectricity than a 120V battery, and over 25000 BTU's of body heat". Surely it would be much more effective to use animals to generate all this "bioelectricity" than humans. There would be no need for an energy-consuming Matrix at all, or at least you would need only a very simple one.

Morpheus mentions the machines have developed fusion power. If so, why do they need human beings for energy?

Well lets see where shall I begin.

Well like you said that the Agents could see what anyone who was still connected to the Matrix saw then why didn't they do anything. Well if you think about it how many people were looking for the "One" ? There had to be many. The Agent's couldn't go after every single possible lead. That would take to long and would waste time. It's like looking for a needle in a hay stack that is blue with 300 other blue ones. You just can't check out every possible lead.

Then you said why didn't they catch Neo when he was running away in the office. Well they couldn't just blow there cover. Remember that people had never seen a Agent take over a body. Like what Neo said on the phone in the very end. "I'm going to show them what you don't want them to see". The Agent's had protocal they had to follow, or else they would of blown there cover.

You also said that the machines had made a fusion power. If they made fusion power and you listen to what Morpheus tells Neo is that with the human energy and the fusion they had found was all the energy that they would ever need. And the part about the animals. Think about it. How many humans populate the world? It is obviously bigger than that of all the animals in the world. You also saw what we looked like while we were connected to the Matrix. They were clean and were shaved. If you would pick animals it would be more complicated and they would also have to have diffrent species because I don't think that there is a species that has a bigger population than than that of human being's.

You also said why didn't they get Neo while he was at the Adam's street bridge. The Agent's wanted to get to Morpheus first before they knew who Neo was. They didn't know the importance of Neo untill it was to late. If they were to get into every possible lead that Morpheus was in hey would scare the humans and it would make it even harder to get to them. That's just what I think. It's pretty logical and makes a lot of sense.
